Wouldn't it be better to leave the FAT/MSDOS/ISO9660 options active all the time, but put a note on them saying that activating them will turn on NLS?
As much as authors might want, people don't read a lot of the READMEs until after things have failed, and if the net is closer they'll ask there before they go for the README.
