Did you change the config, leaving out SCSI CD-ROM support, perhaps? Have you had a look at /proc/scsi/scsi if it's there, but only lacking the scd/sr device? If it's there, it seems to be not Adaptec related. (And it's probably not the CD-ROM driver either since the UltraPlex is fine on my Tekram DC-390U)
