arch/m68k/apollo is for the old (pre-HP) Apollo Domain machines, e.g. DN3000.
arch/m68k/hp300 is for the HP Apollo 9000/300 and 9000/400 series.

More info on the Linux/m68k webpages: http://www.linux-m68k.org/.
