Try editing /usr/src/linux/include/linux/config.h and #define'ing STANDARD_MEMORY_BIOS_CALL, then rebuilding the system. This (at least in my original memory patch) disables the new memory detect, and goes back to the old no-more-than-64mb detection scheme.) If the machine is happy with this, something's been tweaked in the new memory detect scheme which has broken it for you.
What sort of hardware do you have?
